Since you won't be using your rental car in the city of Vienna, we recommend to pick up your your rental car on your last day in Vienna.
If you don't want to drive you can easily make this trip by public transportation. The Wachau valley and Vienna are also well connected by train and getting around the small villages along the Danube can be done by bus. To reach the smaller villages or more remote places a car can be handy but you can also explore the Wachau valley by public transport. If you choose to only use Public transport we would recommend to stay in one of the larger villages like Melk or Krems.
